All animals give the same amount of experience in both Intelligence and Luck. The only thing really special about Blue, Gold, and Black animals is that they have a random effect on the run<>power and swim<>fly sliders that determine evolution.

I'm pretty sure store bought Jewels are homozygous non-shiny normal two-tones under their jewel coats.

As for the TCG, I don't think anyone has taken the time to fully document the graphical glitches in any version of the TCG, so I can't provide a definitive answer.
