I never owneda PS1, and while I took advantage of the PS2's Backwards Compatibility, I only ever managed to obtain a fraction of the PS1 games I wished to play and only played a fraction of the ones I owned.
Anyways:
Favorite PS1 Game I played on an actual PS1 at some point: Mortal Kombat Trilogy, the PS1 version of which is easily my favorite MK game before the series made the jump to Polygons.
Favorite PS1 game I played with an original disc: The original Spyro the Dragon. One of the few old school 3D Mascot Platformers that really felt on par with the offerings from Nintendo/Rare.
Favorite PS1 game I've only ever played via ports: Castlevania: Sympohny of the Night(via the port included as an unlockable in Dracula X Chronicles on the PSP): Honestly, this is the only Castlevania I've played that I actually enjoyed. Then again, I haven't played any of the GBA/DS titles and most of the Classicvanias are just too damn unforgiving for me to get into.

Longer Answer: Um, the N64 version of Glover? I've never actually played any PS1 games, on a PS1 or even a PS2.
And I don't think played any re-releases either.

Spyro: Year Of The Dragon was like my favorite thing to play at daycare. Loved to fly around and dragon eggs...
But Harvest Moon: Back To Nature is a really solid PS1 title, and I can actually remember the gameplay, haven't played Spyro in like ten years.

Tie between Crash Bash, CTR, and Spyro 3.
Crash Bash and CTR are hella fun even for lonely little no-friend kids like me and Spyro 3 has a fully-fledged pro-skater minigame.

sa2b-my first sonic game (actually sonic advance 3 was, but I lost it in my room until a month after sa2b)

Super Mario Sunshine, it is also my favorite game overall. Other than that, in no particular order, Sonic Mega Collection, SA:DX, SA2B, Animal Crossing (FREE NES GAMES!!!), and Mario Kart Double Dash, and Sonic Gems Collection. The GameCube is my favorite console of all time, especially with the Gameboy Player.
Fedoras and umbrellas will always stand beside me!

For PS1 I'm gonna say Resident Evil 3. Definitely a game I'm not gonna forget for a long time. 3 and 2 were both perfect games in my eyes, with 1 being really weak for having such a huge difficulty that isn't as fun as it is challenging.
For Gamecube though jeez, there's a lot of games I could say. SADX, SA2, Def Jam New York, CustomRobo, Thousand Year Door, etc. However, I think I'm gonna have to go with Mario Kart Double Dash, just for the insane amount of memories I have with that game and how to this day I still want to play it haha.

The Gamecube is probably the single console for which I have owned the most games and have actually played a decent portion of the games I own for it. Then again, the Gamecube's heyday was when I was at that age where I'm old enough to have money of my own, but still young enough to not have bills of my own, and that was also the generation were games hit their lowest price for new home console releases(technically, games are cheaper now if you account for inflation, but that's only if you ignore how many games feel incomplete without the DLC which often costs more than the game).
Like many, the Gamecube ports were my first introduction to the Sonic Adventure Duology.
Super Mario Sunshine and Super Smash Bros. Melee were excellent sequels to Super Mario 64 and Smash 64.
Starfox Adventures, while being a complete mismatch to the franchise it was shoehorned into after plans to make it a new IP were abandoned, is an excellent, if somewhat linear Adventure. Just wish that damn test of fear hadn't prevented me from seeing the final quarter of the game.
I enjoyed Wind Waker upto the point were I kept falling to my death trying to enter the Lost Woods. Only ever played the Wii Version of Twilight Princess, but wish I had gotten the Gamecube version as aiming the bow with the Wiimote made parts of the game far more difficult than they should've been and made getting pass the Bridge joust impossible. Ocarina of Time was the only 3D Zelda I beat on the Gamecube, and the Gamecube port(via Master Quest rather than Collector's Edition) was my first version of Ocarina.
Viewtiful Joe was an excellent new IP on Gamecube, though the difficulty, even on the easiest setting, prevented me from getting much further than about halfway through either game.
Animal Crossing was another excellent new IP, even if it was basically an enhanced port of a Japan-only N64 game.
Although ridiculously hard, Billy Hatcher and the Giant Egg is, in my opinion, a vastly underappreciated attempt by Sonic Team to do something non-Sonic.
I enjoyed what I played of Paper Mario: The thousand Year Door, but I sadly lacked the patience for playing RPGs on Consoles and didn't get far.
I played, but didn't particularly care for, Mario Kart Double Dash. I think I was spoiled by Diddy Kong Racing.
There are probably other great Gamecube games I can't remember at the moment.

This is a really hard question, especially since most of my favorite games are on the GameCube and the GameCube itself is my favorite.
Every game that isn't Sonic Heroes or Star Fox Adventures or Harvest Moon is my favorite.
Literally EVERYTHING else is in a constant never ending struggle for first place.

The closest I've ever come to playing a Dreamcast are the Gamecube Ports of SA1/2, the original PC port of SA1, and a few minutes of the original Soul Clibur in an Emulator that ran at like 15 FPS and made the whole game feel like it was in slow motion. If any of those counnt, SA2B.
