My library of DS games is also relatively small, I only have a handful of titles for that system. My favorite is either Sonic Rush or Mario & Luigi: Bowser's Inside Story; I probably play Pokemon SoulSilver more than either of those two these days however.

Super Mario 64 DS. My favorite Pokemon game of all time is Soulsilver. I also really like Chibi-Robo Park Patrol, but not as much as the original.

As far as an absolute favourite goes, I'd probably have to say Pokemon Mystery Dungeon: Explorers of Time/Darkness/Sky, as I've replayed it the most.
Other favs include the main series Pokemon games for the system, Shadows of Almia (never played the other two Ranger games), Mario Kart DS, Sonic Rush, and the Nintendogs games.

I'm going to list something other than a Pokémon game, since any mainstream game or Mystery Dungeon EoT/D/S would make the absolute top of my list.
So... probably either Mario & Luigi: Bowser's Inside Story, Kirby Super Star Ultra, Tetris DS (which is still one of my favorite versions of Tetris to date), WarioWare DIY, or Keroro RPG: Kishi to Musha to Densetsu no Kaizoku.

Now that I think about it, many of the games I own for the DS are ports of favorites from other systems: Super Mario 64 DS, Kirby Super Star Ultra, Diddy Kong Racing DS, etc. Of course, like many, I'm a big Pokefan(favorite on the DS being a Toss up between Platinum and SoulSilver), though the only other RPG I've played any significan amount of were FF Tactics A2 and Hoshigami Remix(a port of a PS1 game), both of which are near the bottom of the SRPGs I've played. Sonic Rush Adventure is probably my favorite Platformer originally for hte system with Sonic Rush 3, I mean Sonic Colors in second. Sadly, I've never played any of the Mario and Luigi games. DK Jungle Climber was also pretty good, but it ain't no DKC3.

Even ignoring ports, it's a hard call:
Jeanne D'Arc introduced me to the Strategy RPG sub-genre and remains my favorite stand-alone title in the genre.
Daxter is an excellent spin-off of the Jak franchise.
While shorter than the console entries in the franchise, both God of War: Chains of Olympus and God of War: Ghost of Sparta are excellent hack-and-slash games.
Allowing for ports and remakes:
Didn't particularly care for Dracula x Chronicles's main game, but the included port of Symphony of the Night made me wish I could've played the game back when it was new.
The PSP ports of the first two Disgaea games are what solidified my love for SRPGs.
Ys: Oath in Felghana gets my vote for best remake of any game ever.
Jeanne D'Arc introduced me to the Strategy RPG sub-genre and remains my favorite stand-alone title in the genre.
