Probably orange.
I mated my orange chao H.J. With my normal Ninja chao and got the baby.

mine is clear chao unless you count a reincarnated chao the one that reincarnated was a dark pheonix chao, I'm making it a hero chao it looks cool hero chao with dark eyes looks almost like this

Double-Whammy birth. O.o
I bought a red egg from the Black Market, right after Champ(Neutral/Run/Run, and Milky (Neutral/Run) My volume was off, so I didn't notice them mating. When I brought my red egg (Now named Blaze) And shook it and put it down, it hatched at almost the exact same time Milky And Champ's baby (No name. Bleh. XP).

Hmm my newest was Jack (as in Jack'o'lantern). Made for the purpose of wearing a pumpkin.
He's an orange two-tone dark swim/none chao. Can't really tell he's a wo tone - all that's orange are where his thumbs should be!

Currently Unnamed Golden Chao. Hatched from a Hero and a Silver Chao, and it was certainly random. I've stashed him away from the rest of the chao until I get round to raising him.
