Eggman- because humans are superior. Among other things, the good doctor's been around since the beginning, is one of the most colorful and interesting characters to watch, and works really well as a foil for Sonic. While his blue foe provides the speed and style that make Sonic games so much fun, it is Eggman's glorious creations that provide the sci-fi flavor which make the setting so appealing to me. He typically drives the plot of each game- without the villain there can't be a hero, so without Eggman there can't be a Sonic the Hedgehog. Plus it's hard to resist a good villain.
Sonic- well, he's the protagonist. Sonic's a very magnetic character and it's hard not to like him, at least for me. His easy-going out look is admirable, very different from most other teenage heroes, who are often portrayed as angsty or intentionally brainless. I love watching him interact with other characters, most of whom compliment or contrast with his personality nicely. I really can't understand the staggering amount of hate Sonic gets from his own fandom. He definitely hasn't earned it.
Knuckles- THE most sympathetic character in the series. His backstory (or lack thereof) is fascinating, and games touching on the history of the Echidnas are among my favorites. Knuckles allows the series to bring in aspects from genres that I love- lost civilizations, ancient treasures, ghosts, giant monsters, and adventure archaeologists- by way of his backstory. He is easily my favorite character to play as in every game he's appeared in. His moves were incredibly fun from the get go, and his levels in the Adventure series are by far the most enjoyable.
E-102 Gamma- the robot was a very unique addition to the cast in SA. Gamma's story was the saddest the series has ever had to offer, the most moving of any video game I've ever played, and takes a path radically different from previous instalments in the franchise. It follows the life and (beautifully tragic) death of a creation of Ivo Robotnik from the machine's perspective, starting with the master looking into his servant's eyes as Gamma is born. Gamma is an E-100, and that makes the robot special, but not too special; Gamma's story could be the story of any one of the many machines Sonic destroys without a care whenever we turn on the game. Gamma is powered by a small animal just like all of Eggman's other robots, works under the creator's cruel hand with the rest of E-100s where expectations are high and punishment is swift, and like every other machine must eventually face Sonic. The theme of freedom that is so central to the spirit of Sonic the Hedgehog is touched upon no where else in SA except with Gamma, who comes to understand that as long as he and his brothers are mechanical slaves to Eggman they cannot be truly free. So the E-100 unit sets out the free the robots from Eggman's control, releasing the small animals the power them, knowing that this means he will eventually need to destroy himself to free the bird that sustains his life. In Gamma's short existence he leaves a deeper mark than any other character could throughout multiple appearances.
Vector- the easiest character to relate to. Vector is far more realistic and understandable than most of the Sonic cast. He isn't a genius kid hero or a genetically engineered super weapon- he's a detective, something that actually exists in the real world (if, you know, with video game super powers). Vector does normal things- he has a job, he listens to music, he plays basket ball, and he's part of a band. The things that motivate him are wonderfully simple to understand- he worries about the rent, he worries about getting payed, he worries about keeping his team on track. Vector's the most human of all the none human characters, and that's a feat in a storyline about armies of robots and saving the world.

Most of my favorite characters are preferred based on their non-game portrayals. As I've made it perfectly clear, the writers for the sonic games are pretty bad in comparison. But if you REALLY INSIST on knowing my favorite non-game sonic characters...

Which makes picking Tiara and Honey as your favorite non-game characters immediately after doing it again, despite that fact that both of them originate as scrapped game elements and don't have any actual non-game portrayals to favor, somewhat hypocritical. Was the writing for Mina and Lupe so bad that characters with no personality rank higher with you than them?
