I wonder...why are Chao so jiggly?
It's a known fact among Chao breeders, owners, raisers, abusers, and enthusiasts. Chao are jiggly.
The question is, why ARE they?
Is it weird that I think that Chao could have a molecular structure similar to water?

I would say yes, it seems likely they are highly water-based. Afterall, Chaos is in some way chao-related, and he is quite the epitome of a highly water-based living thing. No chao is that close to him, but it would seem that could be an explanation of their jigglyness.

real reason: the game went crazy with jiggle physics. Just look at the playable characters..the hedgehogs's quills, Tails and Eggman's walkers, Knuckles's shoulders, Rouge's...er....ears and shoes. yeah, ears and shoes...

I believe you have part of that about Manaphy and oceans switched. Japan is in the Pacific Ocean (and is presumably in the Pokemon equivalent as well.)
But I definitely agree with the chao part. Their wateryness is likely a contributor to their change-ability.

To offer a fairly mundane explanation:
Based on the general appearance of Chao, it seems likely that they have unusually large fat reserves for an organism of their size(most have a pretty obvious pot belly and their limbs are quite pudgy on average), and fat tissue does tend to be quite giggly compared to say muscle tissue. This would also be consistent with their diet and level of physical activity(They eat more than their weight in fruit on a regular bais, and excluding races, most Chao are far to lethargic for the amount of carbohydrates such a diet would involve). Large fat reserves might also explain their inability to sink in water(fat is less dense than water), their ability to survive being thrown at walls with significant force(lots of padding), and how far a well trained Chao can go in Races despite their otherwise sedentary lifestyle(large fat reserves means lot of stored energy to pull on when needed).
Also, I'm not sure a high water content alone can account for their high level of shape shifting. Humans are already 70% water, yet our bodies are quite rigid. I do suspect that Chao probably have few, if any hard tissues in their bodies(if they have a skeleton, it's probably all cartilege for example), through I suspect they have some ability to replicate foreign proteins if not assimilate foreign DNA to manufacture said proteins the same way native ones would be produced.
Also, I suspect Chao have at least somethings in common with Amoebas(one species of which has the scientific name of Chaos Chaos).

Personally I agree with the first few posts, about Chao being mostly water. I mean, Chaos himself is supposed to be a mutated Chao, right? It only makes sense to me.

Chao might have skeletons. In fact, this raises a few more questions. What happens to a Chao when it dies? I mean, when it's in the cocoon? Do they melt (Brr...that's a scary thought) and the rest of them hardens into solid deposits (i.e, the skulls)?

Maybe Chao cocoons are made of fog. Maybe Chao have pores that excrete fog when they evolve/reincarnate/die, like a defense mechanism to warn other Chao not to touch it.

It's tough to come up with a definite answer, huh? It could be fog, or it could be something completely different. Perhaps it's made of something completely nonexistant in this world. Who knows? It can be fun to think about, though. :)

Although this makes sense for them being the only major living things of that size in the gardens, and Dark Garden being a scary place, but I do not think that a chao skull would be in that shape. It has eye sockets and such imply ape (human) origin. I think we have the seeds of a creepypasta on our hands.
Realistically speaking, elderly Chao initiate a rejuvenation cycle when they sense their bodies starting to fail and go into a cocoon to facilitate the process. If the rejuvenation is successful, the cocoon will decay to reveal a new Chao Egg, but if it fails, your left with a Chao corpse wrapped in a natural funeral shroud. The decay of a dead Chao is probably far more gruesome than how it's shown in the games, though I suppose a death cocoon left in dry enough conditions might simply become a dryed out husk instead of putrefying. Either way, I doubt Chao leave behind many fossils unless preserved.
As for the skulls in the Dark Garden, that place seems far too creepy to be both real and suitable for housing Chao, especially if the little things have as poor a constitution as some flavor text would have us believe. Seems more likely that the Dark garden is like a Halloween Haunted house and the skulls being well made props than there being a place that scary that isn't crawling with potential predators.

But potential creepypastas aside, Dark Chao are probably more hardened/resistant to be able to survive in the harsher environment of the Dark Garden. Maybe Chao slowly alter their own bodies to survive in different climates and environments. I've believed that Flight-type Chao have high places (like mountains and jungle canopies) as their natural territory, Power-types have low-lying territories that are probably harsher (like a cave), Swim-types live in coastal areas or around the ocean, and Speed-types are probably a plains-dwelling Chao type.
A Chao's owner probably contributes to their environment. The "Dark" characters probably give off a negative energy that, to a Chao, simulates a harsh environment. The energy triggers the Chao to metamorphose into a Dark Chao.

Chao are jiggly because they use a floating point matrix and basic animations. The matrix is for all the different ways you can make your chao look, and because they were a game addendum they didn't receive much attention. The wigglyness is velocity inertia being applied to matrice points with elasticity. While overdone in Sonic Adventure it was toned down in SA2 to what we are used to today.

Yup, it's pretty weird with the small animals. Without using the glitch, give one to your chao, turn away for 3 seconds, and it's gone
I believe they spawn back to the stages they came from to be used again and again.
Wait, come to think of it, where do chao go when they die?! Do they sink into the ground and become decapitated skulls? Do they merge downwards and morph into inanimate pumpkins?
Also, what about the "staff chao" in the Kindergarten, such as the Principle, the Fortune Teller and the Doctor etc.... Do they just NEVER DIE??!!
I thought too much and now my soul hurts
